Transparency survives — that is the point

The reason you used PNG was the alpha channel, and WEBP carries it natively. A transparent logo converts to a transparent WEBP; nothing flattens onto white. What changes is the size: WEBP encodes the same pixels far more efficiently, especially for graphics with flat color regions.
